I think it's because you're using version 0.20230731, which actually is NOT the latest version (it was a botched version release from 2023 which incorrectly shows as 'latest' on maven).

The latest version is 0.10.26, and from my tests 16kb alignment works fine on it.

I built the Hello world example for Android, and built mediapipe framework from source. It still suffers the UNLIGNED issue:

Can you please try to upgrade your android Ndk version and try with our latest MediaPipe 0.10.26.1. Please let us know if you still face any challenges.
